At about 11:45 p.m. on Sunday, the victim was in his home in the 700 block of Bay Street, near Ghirardelli Square, when he heard an intruder in his home.
He grabbed his handgun, exited his bedroom, and then headed downstairs to see who was in his home, according to police.
The victim shot the suspect, described as a man in his 50s, in the knee and then guided him out of his residence, police said.
San Francisco police found the suspect about a block away and took him into custody.
The suspect suffered a gunshot wound to the knee that is not considered life-threatening, police said.
